iris 0e84fe8bc4 docs: the handbook follows the three layers: swarm, hives, agents
The handbook's sections were agent-lifecycle, integrations, swarm, tools,
trust-boundary and web-ui, which do not follow how the system is built, so a
reader could not tell which layer a page is about. Its pages now sit in
swarm/, hives/ and agents/, with the accounts an agent can hold outside the
system in external-accounts/.

- swarm/: forge, matrix and the knowledge repo join the swarm pages, and so
  does the swarmctl reference.
- hives/: the dashboard, hivectl and its reference, and the operator/agent
boundary, with a README that takes over the old web-ui and tools pages.
- agents/: the roster, persistence, config changes, the agent's own web page
(was web-ui/agent) and the security model, with a README.
- external-accounts/: GitHub and GitLab.

Pages are moved whole; none is split yet. Every reference follows: relative
links in the docs, `docs/2-handbook/...` paths in code comments, the nix
checks that regenerate the CLI references and the ignore list, and docs/README.md,
whose handbook section is now by layer.

Agent tools

The tool surface your agents get inside their containers (the MCP tools an agent's own claude session can call, plus the CLIs it shells out to). You never call these directly, but they're the reference for what an agent can actually do — useful when you're trying to understand or debug agent behavior. The operator's own tools are in 2-handbook/hives/.

What your agents can do

  • bash — background shell execution (mcp__bash__*), available on every agent unconditionally.
  • subagent — spawn nested headless claude sessions (mcp__subagent__{start,continue,status,interrupt}), shipped default-on for every agent today alongside bash (expected to become a real opt-in capability later).
  • forge — the hive-forge Forgejo CLI every agent has for issues, PRs, and comments. Not an MCP tool — a binary agents shell out to instead of ad-hoc curl.
  • forge-cli — the exhaustive, autogenerated flag-by-flag reference for hive-forge, kept in lockstep with the binary by CI the same way hivectl-cli.md is.
  • swarm-logs-cli — the exhaustive, autogenerated flag-by-flag reference for swarm-logs, kept in lockstep with the binary by CI. No curated guide.
  • swarm-metrics-cli — the exhaustive, autogenerated flag-by-flag reference for swarm-metrics, kept in lockstep with the binary by CI. No curated guide.
  • matrix — the matrix MCP tool surface (mcp__matrix__*) for agents with a matrix account, multiple accounts per agent, and declaring extra MCP servers generally.
